Congress can't do it, but can state and local governments legally restrict people from going to church? I think it is wise to voluntarily dismiss church services as communities attempt to combat the Virus, but if a church decided not to comply, would that be illegal?

At the State ratifying conventions, delegates would have assumed the wording of the Article you cited binds the hands of the Federal Congress alone.
